I recently got a copy of Radiant Silvergun that had an ISO file, MP3 ripps of all the voices and a seemingly broken .cue file. Is there any way I can get SSF to play the MP3s along with the game, or do I have to modify the fileset somehow?

you have to convert the mp3's to wav
You can check the part where Dak'kon explains how to convert the mp3 files to wav in his guide on how to use Cassini:

Okay, I'll try that out. Thanks.
Convert MP3's/OGG's/APE's/Simlar to WAVE.
* I recommend using: Absolute MP3 Splitter (don't be fooled it converts too)
Using SegaCueMaker remake the CUE pointing to the .ISO/.BIN and the WAVE's.
Mount the new CUE on Daemon Tools, and load it up with SSF.
Sweet, although some converters don't support APE, except for something called Foobar2000 (though you have to install the APE codec dll plugin). Foobar2000 converts practically anything.
For APE, I use Monkey’s Audio 3.99:

And for MP3 and Ogg, I use LameDrop & OggDrop:
